This is unfortunately a fact of life for DHTML menus and Java Applets.

The browser displays all applets in their own window and this is always displayed on top of the 'HTML' window. Your options are: make sure your menus and applets never overlap, or hide the applets when you show your menus, or write your menus in Java.
