When you have Flash, why do you need Java?
Its a matter of preference and knowledge where you choose the tech you are most comfortable with. Flash seems to be easier, popular and more focused on animation compared to applets.
For server side you can use Java to work with Flash. For example if you are using a Macromedia Flash movie program you can talk with Java on the server side as the middleware to query the database.
