Are you just trying to set up cPanel accounts on the server (WHM)? If so you can access WHM pretty easily to do that. Here (http://www.zubrag.com/scripts/create-cpanel-whm-account.php) is a script that can be used out of the box or modified to suit your specific needs.
WHM won't allow duplication of domain names or user names, so I'm not sure what you are asking there.
Enjoy!

For the domain registration you will have to find the registrar to register the domain. There are many registrars who registers the domians, also you can check the availability of the domain from their site. Below are some registrar names:

DirectI.com, Enom.com, Namecheap.com, GoDaddy.com, Register.com,

Really anything you need to know can be found in the cPanel docs (http://docs.cpanel.net/twiki/bin/view/AllDocumentation/WebHome). And the cPanel Forums (http://forums.cpanel.net/) are really helpful if you run into a snag.
