I wanted to integrate a web based web conference application in my website that would support the following:

1. Audio / Video conferencing

2. Desktop Sharing

3. Instant messages

Do you know any such tool available? Free or paid?

Zoho (http://www.zoho.com/index.html), not sure if integration is possible. Users may need a plugin.

Don't know about web based applications, but I know RHUB (http://www.rhubcom.com/v4/web_conferencing/integration.html), which is self-hosted allows for integration with your website. It also has the features you are looking for.
