I'm looking to come up with a list of potential problems with leasing space on my server. I've been asked by a customer to provide them with a directory and ftp access. I'd like to have some back up to saying "no". Can anyone help me?

That's your reason right there! ;) Microsoft FTP is not a very secure client. We do not use the service at all. If you intend to use an FTP client, invest in something like FTP Serv-U (http://www.serv-u.com/) which provides an adequate solution for IIS. If you are really not adamant about leasing space on the server, just say that the server has some proprietary modules hat conflict with the FTP port settings on the server.
