What are some ways to prevent hackers?

I've read about Anonymous hacking websites and gaining full control over the websites' server. How do they do that and how can I prevent that?
The only hacking methods that I know of are DoS and PHP interjection, both of which I have security measures against. What are other ways of hacking and ways of preventing it?
